we had flat roofs on my old apartment building and had a lot of trouble with poorly designed rook decks. we had to replace a huge limited access common area deck that was nailed directly into the roof. we wound up making smaller free standing (removable) pallet sections with foam pads underneath to protect the membrane. you would still need to work out guard and hand rails though.
